I'm always careful to fully exit out of PT before I upgrade, and I've always wondered why I have to restart my BB afterwards. It wouldn't be a big deal if it didn't take so long to reboot. Is there anything that can be done so that this isn't necessary?

Sadly no. See here for the reasons. The biggest being that PodTrapper keeps things in the persistent store, secondarily it's hooked in to the backup system and the BB can't unload it without restarting.
